2011年4月。両親の海外出張で日本に残された主人公は、1年間だけ母方の叔父の家に居候することになった。彼が転入した八十神高校では、「雨の夜の午前0時に点いていないテレビで自分の顔を見つめると、別の人間が映る」という「マヨナカテレビ」の噂が流れていた。この噂は実際に起こりつつあった怪異の一端であり、マヨナカテレビの噂を確かめようとした主人公、陽介、千枝はテレビの中の異世界の存在を知ることになる。同時期に町で発生していた連続殺人事件とマヨナカテレビには関連があると睨んだ主人公たちは、異空間を探る中で「シャドウ」と呼ばれる化け物に襲われ、日常の裏にある世界の闇を垣間見ることになる。
怪異に触れることで、自らの抑圧された感情の化身を具現化して你役する「ペルソナ能力」を発現させた彼らは、警察に話しても䠡じてもらえないという考えから、秘密を共有する仲間と共に、事件や異世界に隠された真実を蠽うべく、自称「特別捜査隊」を結成することになる。主人公は表向きはごく普通の高校生として、学業や部活やアルバイトに励だ、多くの人々と交流を築く一方で、放課後には仲間と共にシャドウが徘徊する異空間で戦い、事件に巻き込まれた人々を助け、事件の解決のために奔走する。
